Now Jake might have to correct me if I'm wrong here, but...
When the Pi shuts down, the PiCo goes into a low power mode, drawing a tiny amount of current from it's battery. So it should keep the emulated RTC ticking along.
If the Pi goes without mains power for a long period of time however, the pico battery could run flat and therefore the RTC would stop ticking.
